Skipton opened up a match-winning lead with a 10-goal third quarter.
Carngham-Linton took a one-point lead into the second quarter despite having kicked into a wind in the opening term.
The Saints then took a 16-points lead with a five-goal second term.
Skipton took a stranglehold on the grand final with a 10-goal third quarter.
The Emus led the reigning premier by 42 points.
Kiernan Molloy booted four goals for the term to take his game tally to six and Joel Riske added two to give him five majors.
It is Skipton's fourth LPFL flag and its first since 2005.
It ends a three-year premiership run by Carngham-Linton.
